Two second-half goals sent the Championship side through after a brave show from the League Two Cumbrians.
United went close early on as they made a bright start and both Archie Davies and Josh Vela were close to a breakthrough goal.
Stoke had pace to burn and often caused problems for Carlisle as they got in behind with quick counter attacking.
Niall Ennis was denied by a smart stop from Carlisle goalkeeper Harry Lewis who had another couple of important saves to make in the first-half.
But he knew little about one effort from Sol Sidibe which rattled the bar, after the Carlisle keeper had done well to save Ennis’ initial effort.
Carlisle did go close at the end of the half when Charlie Wyke thumped a shot into the side-netting after being neatly set up by Harrison Neal.
Stoke, fielding a number of precocious youngsters, took the lead after 49 minutes when Freddie Anderson headed home a cross from Lewis Baker.
Dangerous Dutch raider Million Manhoef then hit the bar as Stoke almost doubled their lead.
But United had their moments and a good effort from Neal was well saved by Frank Fielding and Ben Barclay drove a shot against the post.
However, ten minutes from time Stoke clinched victory when Emre Tezgel raced onto Lynden Gooch’s through-ball before firing in a shot which Lewis almost kept out.
