But it was a gritty, defiant performance by the Blues as they stubbornly stayed in the contest until the 62nd minute.
It was Paddy Lane who provided Pompey with the three points, notching his tenth goal of the season and his third in the last two games.
He was set-up for the goal by substitute Abu Kamara who had just arrived on the pitch when a strong run and precise put him in for the match-winning strike.
It was a sixth successive defeat for Paul Simpson’s men who for long periods matched their high-flying visitors.
Tom Lowery had hit a post for Portsmouth in the first-half but Jordan Gibson twice went close for Carlisle who remain bottom, 11 points off safety.
